Brush still affects alpha even if painting in Color channel and with "Affect Alpha" off.
Exact steps for others to reproduce the error
Based on the default startup or an attached .blend file (as simple as possible).

Are you painting in the Image Editor? Or 3DView?
[that setting is only effective in the 3DView]
You're right! "Affect Alpha" checkbox works properly when painting in 3D view. Thank you.
Still, it's really helpful to paint on the 2D texture sometimes (I can do it in PS, but faster to stay in Blender of course). Would be nice if it worked.
And the drop-down is confusing — that you can be on "Color" channel but it still paints alpha. Maybe this is more of a feature or UI clarification request, then?

This is not optimal, agree (fully agree on the fact it would useful in 2D as well).
It is not that this is not mentioned in the documentation though:

The dropdown can be misleading as well, but this would need a proper design first [in that: how should these buttons behave exactly when painting with that option ON].
So in essence, I would suggest this to be discussed elsewhere, since the issue reported here is a request for modified/improved behavior and not a bug in current behavior.
