Short description of error
When I try to apply scaling, rotation or location to a linked object (Alt+D) I get this error message:
"Cannot apply to a multi user: Object "Cube.001", Mesh "Cube", aborting"

Can you please elaborate the steps to reproduce the problem you are facing ? I am not able to reproduce with provided information.
What I followed is-
Alt+D
then link the cube with duplicated cube.After that I can very well rotate, scale the mesh.
(Tested on 2.92.0 , hash: 02948a2cab, commit date: 2021-02-24)

yes, I can.
Sorry but there is nothing applied with Ctrl+A
But if I do not join the objects then it does not work.

Not sure I understand what you want to say exactly. Will you be able to attach a short recording clip of the issue with report (like I did)??

I looked at the code and I believe this is an expected behavior. I will add modelling tag here to notify them. But I don't think this is any bug :)
