Import clipart into Adobe Illustrator
Perform "Live Trace" operation
Perform "Live Paint" operation
Export as SVG 1.1
Import into Blender
Delete any unwanted curves.
Select curve
Convert to Mesh
Extrude
Create a Cylinder
Place mesh so that it intersects cylinder
Select Clyinder
I had this same issue with 2.69, that's why I upgraded to 2.70.
I did not have this issue back in 2.66. Is that version of Blender still available?

You can get pretty much any version of blender here: http://download.blender.org/release/
Also could you check with a more recent version (or 2.71 rc1 if available for your platform) ?

Please attach here a .blend file with your problematic objects. 99% sure it’s either non-manifold (in which case boolean results are unpredictable), or has wrong normals…

@mont29: I agree. Maybe the original curve intersects itself: it is not a problem for vector graphics, but wrong in Blender.
