not all is lost ;)
the nodetree you've been working on is just not set as the "active" one. (you should be able to choose it next to the "New" button).
It would still be nice to preserve the "active" one when switching between nodetree types (can have a look later)

If you actually mean you cannot choose the nodetree you've been working on: then I cannot reproduce...

When you're switching node tree type to be displayed tree to be operated with is being deducted from the context. This works fine for the built-in node types but fails for the custom ones. Surely it would be nice to have it all working as user expects, but that's something a part of general improvement.
