This relates to how meta tessellation works.
where one objects tessellation applies to all others. see: https://www.blender.org/manual/modeling/metas/editing.html#object-families

There is a logical problem here though since the cube's extend outside the selection circle, making them hard to select.

This is more a TODO then a bug.

That issue seems to be present also in the 2.76b official release 64bit on Win7 Pro 64bit.

Furthermore, if I create a metaball of any type on let's say layer 1, move it to another layer, then create a new metaball of any type in the active layer 1, its handlers are correctly placed in the current active layer but the metaball object itself is visible in the layer where I moved the first metaball object. Deleting the firstly created metaball will delete also the second one but not its handlers. The same for any other metaballs added after the first one. Seems as if all the metaball objects are in some way linked to the one created first.

Ooops. I didn't notice that the ticket was closed while writing my comment.
