Short description of error
Boolean Difference not working when using snap to vertex before using the modifier
Exact steps for others to reproduce the error
Add Cube, Add another Cube. Place the second Cube intersecting the previous one using the snap to vertex tool (probably restricting axis is needed to achieve that)
Then add a modifier on the first cube and use the 2nd as difference boolean operation. ERROR:There wont be any visible subtraction on the first cube as expected, only It will cut the mesh leaving all the other vertex edges and faces in the object (view in edit mode)
Add:
(The error Only hapens using standard coordenates 0,0,0 or 1,1,1 .
When the object is placed free not in the matrix, it works ok, but when the objects are beeing placed in the space matrix the error happens)
The error is also in previous blender 2.79

Boolean modifier in its current state doesn't play nicely with coplanar faces. This is a known issue that is being solved by developers https://developer.blender.org/T47030
I suspect that using snap vertex tool would led you to make coplanar faces rather quickly. If you feel I'm wrong, please attach a blend file with that example you provided since you can snap vertex in more ways.

This is a known thing (probably #54024 (BMesh boolean fails when edge is co-planar to face (under some circumstances))), will merge these reports.
Note that @howardt is currently rewriting booleans to support these cases, so situation will most likely improve soonish...
