System Information
Operating system: Windows-10-10.0.18362-SP0 64 Bits
Graphics card: GeForce RTX 2080/PCIe/SSE2 NVIDIA Corporation 4.5.0 NVIDIA 441.66

Blender Version
Broken: version: 2.83 (sub 2), branch: master, commit date: 2020-02-05 18:32, hash: cad09e5227
Worked: (optional)

Short description of error
When using mask in sculpt mode to slice and fill holes, all holes are filled on non manifold meshes, instead of filling the hole just at the border of the mask.

Exact steps for others to reproduce the error
MaskSliceFill.blend
In the attached file, in sculpt mode, select Mask>Mask Slice and Fill Holes.

It's working as it should.
After the mask slice, your mesh will have two holes, which then are closed by the fill holes operation.

If you select the fill holes option it will fill all holes in the mesh so you can use the voxel remesher afterwards to fix the topology. We can add an option to fill only the holes in the masked areas in the future, but I consider that a TODO task, not a bug.

In some situations closing all holes is undesirable, and removing the closed holes manually would take a lot of effort.
