The tool shelf state, two rows for example, or what button is active, cannot longer be stored in the factory settings.

Worked in 2.80 before the day with these two commits

31.07.2019 - Preferences: don't store preferences in the startup

Exact steps for others to reproduce the error

It's the procedure to create a startup.blend and then compile with it. Create a startup.blend with a tool shelf that has two columns. Compile with it. The column will be single row again in the factory settings.

Please also watch video to reproduce the problem.

Affected is every self compiler who wants to create own factory defaults with a different tool shelf layout than the currently available with one row. Inhouse custom builds for example.

Related issue, also caused by the two commits in question: https://developer.blender.org/T69002 . I have grabbed the video from there.

As mentioned in this report, i have followed the problem down to one day. And two commits from 31.07.2019 is about the preferences, which is mot likely the cause. Before this commits everything worked. After those commits it stopped working.

This changes also seem to affects other layout things. I tried for example to change the stretching type in the UV editor, without success. But maybe we need to change it in the userdef_default.c file now. Hard to say nowadays what is to change where to create your favourite factory defaults.
