Short description of error
When applying a geometry nodes modifier, all instances lose their original material and take on the material of the object which had the modifier on it (they do retain the correct material-index). I would expect them to retain their original material.

In geometry nodes, instance an object with a different material
Apply the geometry nodes modifier
