Short description of error
Used blender yesterday with no issues with the addons I used. The next day I lost all the preferences I had, including the 3 button mouse setting I had.
Exact steps for others to reproduce the error
.blend file is in an external USB.
Opened the .blend file
Confused as to why I wasn't able to navigate with my ALT key
Checked the settings
3 Button mouse suddenly was off

User preferences are not stored in saved .blend file. Unless I don't understand issue you are reporting
I know it is not saved in the blend file, but it just suddenly lost all my preferences with no changes from my version of Blender. My laptop also didn't change preferences which also has the same version of Blender, maybe it's a freak incident, but I still think this can be looked into.
In order to investigate what has happened, we must have a way to reproduce problem. Can you cause this issue to happen again?
