Short description of error
The modifier tools does not take the modifier visibility into the consideration when applying the modifiers. In theory if a modifier is disabled it should not be applied to the final mesh.

Exact steps for others to reproduce the error

Open the blend file
Enable the modifier tools
Select the sphere
Open the modifiers panel
Apply all
