The description in the report is misleading.
The problem is not in the
Boolean
node, but in theMerge By Distance
If you mute or remove the
Merge By Distance
node, the problem is worked around.Note that
Merge By Distance
node uses the same algorithm as theWeld
modifier. So this is not a problem inGeometry Nodes
exclusively.We need to edit (/redo) the description in order to confirm the bug.

The problem is complex and has no simple solution.
What happens is that geometry created with the Boolean is sometimes bad for merge operations.
In Blender, N-gons do not support "holes", but the merge verts operations can sometimes force the existence of a "hole".
In these cases, instead of a hole, a new face is created:
So thanks for the report, but this is Bender's behavior due to that limitation.
