Just for letting you know, That this issue doesn't exist anymore on my Windows environment (Windows 10, Intel HD Graphics 5500, driver 20.19.15.5063 date 10/29/2018) which I believe is the same as @Francesco Sorrentino (zeirus) 's graphic card. but I am not talking on behalf of the OP here.

That’s likely a drawing/gpu/driver issue somehow… Afraid it will be nearly impossible to investigate without being able to reproduce the issue though. :/

On windows codesign is a trust issue, it validates the code has been signed by a certain entity, at a certain time. nothing more than that. If your certificate got compromised there is an option to revoke it before its expiry date, Anything signed before the expiry date in the revocation list will still properly load (given you timestamped the signature).

The modern Apple notarization process is nice because if you have a bad build (malicious commit discovered after you ship say) you can get Apple to revoke that specific notarization and their Gatekeeper will warn users about that specific version if they try to install it, but it does not affect other builds notarized by the same signing process and developer key.

Windows codesign is rather straight forward, just use signtool to sign the blender.exe binary and the msi installer (official releases only). There is some support in our cmake scripts for codesign, however if we do not end up using this (if the codesign is not on the build bot but remote like @Dan McGrath (dmcgrath) suggests) we should clean that up and remove it.

In general, you don't want to trust your certificates online, in case of hack. But I think if you take reasonable precautions with your signing, you should be okay. For example, have a signing VM that is isolated and only able to mount the filesystem of the buildbot to sign the exe (NFS, etc.).

I've done some more digging but without much luck. In case it helps someone, this is what I've looked at so far:
To view the differences in the two startup.blend files, I switched to a Linux machine and did:
colordiff -y <(xxd startup-wrong.blend) <(xxd startup.blend)
(you can use diff but colordiff highlights the differences in color making them much easier to see)
the -y argument puts the two side-by-side for easier comparison
xxd converts the hex into ASCII so it's more human readable, so the entire command pipes that output into colordiff for comparison
Since I don't know what I'm looking for, I can see the differences but I'm unable to find the problem. Someone familiar with Blender code can probably spot it right away. I would paste my diff results but they'd lose the coloring and it would take too many screenshots to capture the whole file. Hopefully a Blender dev can easily compare the two startup files and find the problem.

Same issue in Blender 2.80: I saved two startup.blend files (startup-wrong.blend which sends to the monitor I don't want to use which is 3840x2160 and startup.blend which I saved after performing my workaround in my previous post which sends it to the correct monitor which is 1920x1080). They're binary files, so doing a file comparison (like fc.exe) just spits out the differences in hex which is meaningless to me right now. I do have a hex editor, but I'm not sure what I'm looking for. I'll upload the two files so someone who knows what they're doing can maybe figure out what is different that is causing the issue. Or, if someone gives me a clue what to search for, I can open them in a hex-editor and try to parse through them. I'd really like to have this fixed by the final release of v2.80 if possible. Thanks!

Hello, in the end I was finally able to find the source of the problem. The scene had several 4k textures and after changing settings so the texture "Limit Size" was 1024 (instead of the default "no limit"), the shader compilation went smoother, the program didn't stall and it rendered the scene as expected. Also when working with that limit the program didn't have those big hiccups. I also changed Image Display Method to "2D Texture".

I don't mean to "me too"; just wanted to point out that at least for some users (e.g. me) this issue basically breaks using multiple windows due to all the accidental incorrect mouse issues that come from it. The only way I can use Blender multi-monitor is to have one big window stretched across multiple screens, which requires window manager rules to remember the window position, and since the monitors are different sizes, awkward workarounds to handle that, etc. Thanks for any time you have to look at it.

Calling libfile.close() like that is not a good idea. Opening a blend file is the most expensive part of the tracing process, which is why it's cached in the first place by calling blendfile.open_cached(). Also in this example it's not called when an exception occurs, which means it can still keep files open.

Process explorer show that once the 'trace' method is called Blender keeps open file handles for all .blend files found by BAT during the trace (This includes linked .blend files).

This seems overall fine, but it will have to wait for 2.81 since it wasn't finished before the feature freeze.
