This is related to the issue T44690 I reported a while back.
I attached a patch in that issue, could you verify that this solves your issue?

I'm attaching two simple blend files for testing the patch.
The first contains only one bone, this is an edge case (only one bone, the root bone)

Perhaps it would be good enough to assume that standard BVH files use a Y-up coordinate system.

The example file does not seem to illustrate this issue. What happens in the example file is that it rotates the entire skeleton to convert from Z up to Y up coordinates (or the other way around).

We at MakeHuman.org are also hitting against the issue of transparency property in DAE files not being respected by the importer.
