I recreated in blender 2.79 a file similar to the one I posted above.
The same behaviour is observed: DupliFaces in a Background Scene are not instanced into the foreground scene trying to use them.

ok, will file a new bug report.
I just discovered this issue today for OS Linux/Manjaro -- cannot [install...] any addons from .zip file. This is currently affecting all blender versions I have tried:

The red and blue instances are not the same thing rotated, although they should appear to be.
Red: each span has a start_cap, and the whole has an end_cap.
Blue: each span has an end_cap, and the whole has a start_cap.
They behave differently, although why this should be so is a mystery.

I have UserPrefs set to select with RMB.
I switched back to LMB, to check but that didn't change anything.
I tried your suggestion: alt-click on the (eye) hide-icon -- this does not work. It does nothing in fact.

I wasn't aware that "same names" were allowed. Every time I try that it renames something else to .001 (etc) to keep all names unique.
Thanks for the solution to the dithering issue -- works great, looks great!
