I think I've found out what's the problem.
It was my error - I didn't use the the Narmal Map node to fed the texture into the Shader - it needs that to interpret the Normals in relation to the UV map - once I did it, it's shaded properly.

I've unpacked the painted texture, compressed it properly, and I'm trying this again, this time baking to a 1024x1024 image, not into a 4096x4096 one.
I think I see where's the problem, in my case 32-bit float or 8-bit inteer doesn't make a difference.
I have the same problem with every Normal Map I try to bake.

Hmm, maybe that's the root of the problem? But in such case - could transcoding (or just remuxing) the file to a constant FPS file could help?

@Olly Funkster (Funkster) - Could your result be because ffmpeg is not compensating correctly for some dropped frames in the stream?
Recently I had a problem with audio exported from Ardour being longer than the same audio from OBS video file (both at 48kHz sampling rate both PCM streams).
It broke both in Blender and Kdenlive in similar ways. I think it could be a problem in one of the libraries these programs use to parse audio stream metadata or something.
Not sure if it's related though.

Anything that can increase VSE performance is a huge blessing. Thank you!

I've tested with a recent 2.78 nighlty build. Buit on Sat Jul 15 04:29:23 2017, name: blender-2.78-8009564503-linux-glibc219-x86_64
I've done some testing regarding a different issue, and I've found out that often the Proxy adn TC files in BL_Proxy/Clip_Name/ folder are deleted for some reason, so it seems like I've done building Proxy but then the files are gone and I can't use them.
Jun 25 2017
I've checked this in recent nightly build of 2.80 and the problem persist there.
Jun 21 2017
Yes, I managed to generate proxies, and when I used them, Cropping was wrong so I wasn't able to benefit from them.

Sorry, the only file that minifests this issue for me so far is 4.6 MB and is by no means simple.

Ok, I have one project that manifests this, but is uses a few GBs of video files, I'll see if just on of these will do in a project. So I can upload it for testing.
Mar 29 2017
I'll try to produce a small sample project for testing soon.

Thank you, I'll go and post there.

I've now tested it with a nightly build of 2.78.4 from 8 Dec 2016.
I also created this test file with it.

Sorry! I didn't see when you've commited your patch!
Ok On my side the automatic build from Sat Oct 22 04:03:33 2016 does not use JACK transport at all.
@Joerg Mueller (nexyon): I'll happily try it, I don't build Blender myslelf so I'll resort to the Build Bot. Thank you!

Please edit the bug's title to briefly describe what happens. For example:

For Intel i5 onboard GPU this also fixes the problem.
