Short description of error
Saved the file and all was fine with the linked groups. Opened it and Blender mixed up all of them.

Example: It's looking for group A in blend file B, group B in file C, group C in file A, etc... so technically the links aren't "broken" but all mixed up.

Sounds like someone has been messing with order of datablocks during file save or reload… But as always, need simple .blend file to reproduce and investigate.

that’s not what I’d call 'simple file'… :/ Did you try to reproduce the issue with very basic set of files (mere cubes groups...)?

Am not sure what to say here… Yes, file is totally corrupted re libraries, no idea how this happened, and would need precise steps with basic simple files to reproduce such situation to go any further.

Also, file seems to be easily fixable, just go to outliner, blender file view, rename all broken libs to random names (double click on their names), then Relocate them, and it works (also saves and loads OK). Only missing two libs I think in attached archive.

imho, there has been some nasty scripting that went rogue here, cannot see how you could reach such a mess only using Blender UI?

In any case, cannot consider this a bug unless I get valid steps to reproduce such situation starting from sane and sound files.

Thanks for the hint, we managed to fix the file!
Something similar happened during Agent 327 at some point (references to libs got mixed up). I will keep my eyes open in the future and see if we can reproduce it.
