Linking overrides does not apply overrides rules. #91987

This is the dependency graph between blender files:
Source Armature File -> Source Character File -> Work File
Source Armature File.blend Source Character File.blend Work File (Bugged).blend

For replicating the issue :

#FromSource Character FileLink the "Character Linked Collection" into a new file.# The sphere will have missing geometry data.

Make sure that the Library Override file paths are correct.
In the Source Character FileRelocate the filepath toSource Armature File

I am able to replicate this issue every time so if there are still problems with replicating the issue, i would suggest trying it on a different PC setup.

Step by step breakdown on how the entire file structure was made :

Cleaned the File - Select everything and delete (Default Cube,Light and Camera)

Source Armature File Cleaned the File, Created a Sphere, added an Armature, parented the Sphere to the Armature with automatic weights. Created 4 shapekeys, added deforms to the first 3 shapekeys, added drivers to the 3 deforming shapekeys by right clicking transform channels "Copy as new driver" for each bone. I've put it into a collection Armature Linked Collection and saved the file.

Source Character FileOpened a new file,Cleaned the File, dragged theSource Armature Fileinto the viewport, Linked the Armature Linked Collection, right clicked the Armature Linked Collection and made it a Library Override "ID Data > Make Library Override Hierarchy", added a plane, parented it to the linked armature using automatic weights, made a new collection Character Linked Collection and dragged the linked collection and the plane into it. Saved the fileWork FileNew file,Cleaned the File, dragged theSource Character File into the viewport, Linked the Character Linked Collection

By this point the linked collection will be lacking the Sphere geometry data, making it a Library Override won't fix the issue.

Note: this is due to the fact that we do not store mesh geometry in liboverrides (to save space). Working on a solution.

Actually, things are only broken when linking data. Saving and reloading Work File above (or just opening the one provided in that task) shows the sphere as expected.

Issue here is in fact that we do not properly apply overrides after initially linking the IDs.
