I'm having trouble understanding the problem.
Did you try to deselect with RMB and cursor over node?
With the cursor over no node everything is deselected as expected.
I tested it on 2.79 and the behavior is consistent.

Please try to Load Factory Settings (File → Defaults → Load Factory Settings), then enable the keymap 2.7x (right click select) and see if you still can reproduce this issue.

If the problem persists, please give us more clear instructions on how to reproduce it from scratch.

Problem is still here and yes cursor should be over node. Please, look at original post, I've added more info.

Okay, I can confirm now. It is a regression introduced in {4c3e91e5f565b81dd79b5d42f55be5b93662d410}

@ideasman42 I tested latest daily build and issue with deselection disappeared, but shift-selecting with Tweak mode is not working.
You can check it by yourself: enable Tweak in T-panel, deselect all nodes, press shift and do right clicking on node's header -> nothing happens. Other selection modes inT-panel work fine though.

@ideasman42 I tested latest daily build and issue with deselection disappeared, but shift-selecting with *Tweak* mode is not working. Other selection modes in*T-panel* work fine though.
