Based on a (as simple as possible) attached .blend file with minimum amount of steps
I am using Blender 2.Git Rev '2014-01-09' b'19:35', hash b'18a1e17', b'Debug'
I noticed that the VSE, the Opacity slider on a scene strip when a key is set,
that if I then advance some frames and change the opacity slider value it instantly
goes back to it's key value. Even if i advance to a different frame and set a key
and then try to alter that value it doesn't work. I can after I have set a key
alter the value in the graph editor.
See attached blend file, the scene strip is selected (it just overlays text). Its
strip opacity value has been keyed. Then I move forward some frames and tried
to alter the opacity slider (from opacity slider (not the graph editor). It just wont
stick. I can drag on the opacity value it changes, but the second i let go
it snaps back to it original value. The similar sort of thing happens when keying
the eye visibility icon of opacity.
I don't use VSE often so I am not sure if this is normal so if it is apologies.

From the sounds of things, we have a similar bug report on the todo list, which can't really be fixed in the current architecture.
