the user preference window will be black after re-open blend files
if you press Ctrl+Alt+U pop user preference window, than save blender, by others word, if you save blender when preference window have opened by independent.
when you open the blend files again, you will find a black window with blender title, if not seen, please find it on your task bar at desktop bottom. So if you press Ctrl+Alt+U again or open from file menu, the user preference window will replace the black window, and sill black.
you can close black window before you open user preference, if not , it's will keep black.
I'm sure the black window not system Console, my English so poor, hope you can understand! even it's not influence work, but hope to fix, the old version have same problem, thanks:D

user-prefs screen is not displayed definitely when I open the blend file which you attached.
But it is not displayed black.
Please try whether you can reproduce it with the file which I attached.

You have saved your file with an opened UserPref window, could be the reason of the issue?
Anyway, cannot reproduce here on linux, neither with intel emabed GPU nor nividia 850M one. This is most likely another GPU/driver issue, please:

after open the user preference Windows, and minimization that ( user preference), than save blend file. will cause that.
I have tryed others windows, just the windows independent and minimization when saved, it's will be black when open again, for example 3d view, outline editor, properties editor, and so on.

Yes, that’s what I suspected, but this remains a GPU/driver bug imho, please check points listed in my previous comment.

@ideasman42 @mont29 I am think it not the opengl error, if i am not minimization, it no problem, just happened in minimization, and the black windows' s title will show the same path( if not user preference, will show the path, for example 3D view in previous version). more like opened twice

@mont29 , I know your meaning, and try, the system is win7 sp1 64bit, blender is default, the driver is normal, and I have try the dll file, and even do it on my friend computer, the problem is still appear.
the problem happened as follows:
open the blender, open the user preference window or others Windows by shift+LMB drag from editor( make the editor floating ), than minimum float window, make sure minimum, save your blend file at last.
re-open you saved file, you will find the float Windows have been black, if not seen, please find it on your task bar at desktop bottom.
this problem only happened when you put the floating window minimum before you save.
Maybe you feel I wordily, but this not like OpenGL error, I have reproduce it on others computer, Please try again just take one minute. thanks!

I understood a method to reproduce it to see the animation which you attached, but might not know it.
Though I closed blender, other windows are not closed.
I seem to fail that blender reproduces that I made a different window when I stored a file.
I think that it is not necessary to open the different window when I opened the recent file.
This has no grounds by my guess.
I think that this is because it is not child process, and it is an independent process that a different window is not closed.
When I opened the recent file, blender may refer to a process when it was saved.

I have closed others windows( disabled all blender running), than open it.
I don't know blender how to work in many Windows, something like duplicate Windows(CTRL+Alt+W), if have many Windows, will appear many Application in Task Manager,but the progress have only one.
I'm agree with you it's not child process, if the black windows is the user preference(previous version), when you close main blender, it's wil close automatic, but if the black Windows not user preference(for example, floating 3d viewer, outline editor and so on , produced by preview version), when you close main blender, it's still opening.
just my idea, but it's really don't like opengl wrong, at least, I have test the DLL file and just the black Windows become gray, still nothing :P
You make one floating window and then save it.
And you close floating window.
You open the file which you saved in main window of blender.
You can reproduce this by this method.

Can recreate on Windows 7 Home Premium 64 bit on Amd 760G (HD 3000). Factory settings, Software OpenGL. (opengl32.dll)
Saving the starting file with the Preferences window minimized, closing and opening again blender and reloading the saved file.
Tested on b'79c668d', b'Release' and 2.76 RC2.

It is required to close floating window, but it is not necessary to close blender.

When reopen does a file from the floating window that was left after you leave floating window in the second procedure and close only blender, this problem does not occur.
@sindra1961 I test again as you description and I found something interesting
when saved after minimum floating Windows, than close floating Windows( not main blender ), and open again from recent files, you will find the floating Windows not be black(sometimes still be black ), maybe it's right, but you can't change anything in the floating Windows. so it's still "black" , like the screen cache.

It was set to 0 when I checked width of screen.area of the floating window when I reopened a file.

When developers watched it, it may be useful information.

I revise a report about above-mentioned screen.area.width.
When I reopened the saved file, this value is set to 1.
The floating window is minimized then.
Then this value is set to 0 when I returned floating window to original size.

sounds like another driver bug, but I can confirm now with fully updated drivers.

to explain exact steps again to reproduce this error:
1/ Open Blender
2/ Press Ctrl+Alt+U
3/ Minimize user prefs window to Windows taskbar.
4/ Save user defaults & user settings.
5/ Close Blender
6/ Restart Blender
After following these steps, the user prefs window is black every time blender is opened . (user prefs window saved in ctrl/u whilst minimized)
This error will not occur if userprefs window is saved as start up whilst maximized. (if you save preferences & the user prefs window is open & not minimized, the error will not occur.)

I think that this is not driver bug.
1.Run blender.
2.Make floating window
3.Minimize main window, and save it in floating window.
4.Open up main window, and close only main window with a closing button of the top right corner.
5.Reopen stored file using left floating window.
The open main window does not work normally.
The width of the screen area of the open main window is not set definitely.
If main window is not minimized when it is saved, this phenomenon does not occur.
I reboot blender, and this phenomenon does not occur when I open the stored file.
However, I reboot blender and make floating window and close only main window, and this phenomenon occurs when I open the stored file.
The following error message is output when I run blender with debug-gpu.
GL: Possible context invalidation issue
When I save a file and closed only main window, this message is output.
This is not output even if I close only main window without saving a file.

My user prefs in 2.76b were black until I saved the file to a new name and reloaded, then they were visible.

Win 7, R7 360.The System option Region Overlap needs to be on when saving the minimized window.

Just confirmed on Win 10 with both Quadro K600 and FirePro W7100. Those have drivers written by totally independent (& rival) teams.
This is not a driver bug, it's a Blender bug.
And it's not limited to the User Prefs window. Create another 3D View window for example, minimize & save. It will be black when loaded.
