Short description of error
if you transform a parent, the childs get the same transformation automatically, even if not selected and that's right. But all the child that are on a layer that are not visible (for clarity purpose or to speed up viewport, etc...) don't follow the parent anymore. User gets no warning and see the mess only when he make those child visible again.
Same action with a hidden object work as expected unlike unvisible layer.

Exact steps for others to reproduce the error
bug parent-child and visibility.blend
Open attached file. move the cube on Y to the other end of the "Zeppelin" hit alt+H and Suzanne is still on the cube.
Now deactivate layer 2, move the cube on Y back, reactivate layer 2, Suzanne has been left away.

Yes, but as soon as you move your parent cube, suzanne reappears where she belongs…
This affects rendering too, it's not only in the viewport (render before you move the parent)
So I guess it is a matter of refreshing the scene whenever a layer is toggled On/Off.

The fact that objects on hidden layers do not get any update is desired (performance reasons). Not sure whether we want a full scene update on layers toggling, but sounds like best solution, @Sergey? @ideasman42?

This is a known limitation of old dependency graph. This is solved in a new one (however, some false-positive updates are possible there atm).
