System Information
Windows 10 Home 64-bit, Nvidia Geforce 1060 6Gb

Blender Version
Broken: 2.79 5bd8ac9
Worked: used to work fine in 2.71 - 2.76 as far as I recall

Short description of error
Here is a video showing what's going on:

https://www.youtube.com/watch?v=fhJ2M74Vc9o

Exact steps for others to reproduce the error

  1. Create a cube
  2. Create Armature and bones (correctly name bones and create correct hierarchy)
  3. Parent mesh to Armature with automatic weights
  4. Have every vertex group have all vertices of the mesh

From what I recall vertex groups used to be created per bones and only vertices weighted to the corresponding bone were assigned to the vertex group.

Blend file is attached.vertex_group_selection_issue.blend

Every vertex group having every vertex is because the cube is tiny and there are only 8 vertices. Plus all bones have Deform enabled, if you disable Deform no automatic weights will be applied for that bone. Also the bones are pointing up instead of out from the sides, the weights are using some kind of raycast so having them point a certain direction makes them more accurate. If you increase the subdivisions you should see that not all vertices end up weighted to all bones. Try it on a mesh like Suzanne instead and you will see that it works as intended.
