I'm not sure what the problem is here exactly. The description it too vague.

Could you try a newer blender beta and also provide some steps to reproduce this.
Like:

  1. Click on edge
  2. Hold ctrl and click on....

OK, just to be more clear before trying a newer beta. If you select, well, anything, and then want to deselect an edge loop, if you are in 3 button emulation mode, it simply won't happen. No mouseclicks or key combinations will deselect an edge loop. There is nothing you can do. If you aren't in 3 button emulation mode, Shift+Alt+click will deselect an edge loop.

There's really no "steps". Just turn on 3 button emulation, select any mesh that includes an edge loop, and try to deselect an edge loop. It won't work.

OK, just tried the beta available at this time on Blender.org (2018-12-19-22:13, c4ee77cde8d0), and the problem still exists.

Huh, weird I could have sworn it worked when I tried it yesterday.
Anyways, this is now tracked in a large "TODO" ticket for left click issues. So it will be solved eventually.

Just seeing if there's been any progress on this, because it's really slowing my modeling down and I'm hoping it won't be a problem in the final release.

Something important to note for a solution is that a loop deselection can be triggered if the double click started on a selected element.
(Similar to Shift Alt LC on the default keymap)

Hope this gets fixed at some point.

First you should know that the option of Emulate 3 buttons is very important, some of us just don't like to have to click the middle mouse which is a wheel, and in my experience, it is not working as smoothly as clicking the right mouse button. I guess not every mouse is working good with the middle mouse button, so I really think it is important to have this option of checking Emulate 3 buttons on the preferences panel.
As a programmer myself, I don't see what is so hard to distinguish between a click of a mouse and a drag of a mouse, a click has to be ignored by the Emulate 3 buttons mechanism, and be directed to the loop selection feature, what is so hard about programing this?
