Linked library override object "swallows," other object in same collection, seemingly at random. #79795

Short description of error
The mysterious case of the carnivorous data-blocks. This is a hard one to describe, but it's happened on the last few projects I've worked on. Basically when I link in a collection, and override an object (usually so I can animate it and make it rotate), it works fine for while until days later I realize that at some point the object is no longer there, and instead there is just a duplicate of a different linked object in it's place (seemingly only one that hasn't been overridden).

As a further note, it if this same technique (linking, overriding, and animating) is done for multiple things in the same scene, it doesn't seem to affect them all at once. Once might disappear, and the other objects will be fine, until one day another one just randomly disappears.

There seems to be no way to delete this duplicate, and no way to swap it back out with the original part.

Exact Vague steps for others to reproduce the error

  1. Link in non-instanced collection
  2. Override and animate an object to rotate. Either by directly animating it, or by parenting it to a rotating empty.
  3. ???? - It only seems to happen when I'm not looking, so I no matter how hard I try I can't seem to figure this step out. It still happens even if I don't modify the original library file, or touch the object ever again.

I'll continue to experiment and post updates if I find anything more concrete

I've spent the last couple of days trying to reproduce it, but that's what makes it frustrating: It's happened in every one of my freelance projects since I started using overrides (maybe 4 projects over the last 10 months or so), but when I try to deliberately reproduce it I can't seem to find the right combination of actions to make it occur. Everything seems to work fine until one day I glance over and a chunk of the machine is just gone.

It's usually pretty catastrophic when it happens though since I tend to link, override, and animate the same collections throughout multiple scenes, when it disappears from one it usually disappears from almost all of them leading to hours spent fixing it and screwing up any chance at keeping my project organized. Even then I still can't remove the duplicate object.

I understand, that these issues can be hard to catch "in action" but we need something concrete and reproducible to investigate. The issue could be also caused by some addon, so it is possible that we wouldn't be able to find this bug even if we tried.

I'm still trying to create an example file. Actually, what I've been doing is saving a new file between every step, so that when it does happen I'll be able to compare and submit both the broken step and the step before it. The main reason I posted here was in case anybody else had a similar issue, it could be merged or me and the other person might be able to work together to figure out how to reproduce it.

I haven't been able to reproduce yet. It only tends to happen in the middle of large projects, and I haven't had another one of those yet.
