I found the solution that makes this work for me, maybe it can provide a hint of where the segfault is. I need to have the same number of materials in the bake target duplicate as the source so if I add the same number of copies of the target material it does not crash:
In my case, the few times it did not crash it actually baked correctly both diffuse-color, normals and AO.
